I can sympathize with this problem, as you have described it, but I wonder if you have ever tried to dump a new image with the packages loaded. That has been how I have done things for the longest time. I even tend to build my own Emacs that way. It not only saves a lot of time in the startup phase and avoids loading a lot of files every time, but building and dumping a new image would of course be done from scratch, without an init file.
